Et tu, Brute?
The Adeptus Evangelion 2.5 development process was not without drama, and resulted in a variant fork called Borderline Edition. The release thread is archived here (alt archive, lots of drama included).
Some of the ideas from Borderline are interchangeable with 2.5, or you could run Borderline independently.
