A chaplain is a SPHESS MEHREEN version of a Commissar.

He is equipped with awesome black power armour, artificer armour or even terminator armour. He also has a massive club to beat the living shit out of any space marine who's too pussy to punch that carnifex in the face. He doesn't execute people for heresy, but he is allowed to torture heretics, mutants and zenos scum the chapter captures. Basically you have to imagine a batshit crazy enough Spess Mahrine to have even MORE warm fuzzies towards Emperor than usual, and is able to inspire those under his command to stop bitching that they just lost three testicles and an ear and to pick up that fucking sharp rock and stab it into a Bloodthirster's eye because godammit, that's how you make papa Emprah proud.
In the warhammer 40K universe, a Chaplain is a basically a space marine version of the Ecclesiastical priest, but with guns and power armor. A Chaplain's role in a chapter is to inspire the other marines by chanting a litany of verses and basically making the marines around him righteously angry. Unlike other Imperial officers, he isn't keen on executing his own men for simple cowardice, mainly because Space Marines RARELY retreat and the fact that a Marine is more expensive to create than an expendable guardsman but he does still torture/kill xenos, mutants and heretics for tactical/religious/personal purposes. Chaplains are an HQ unit and uses a Crozius Arcanum, their badge of office/fuckhueg mace capable of ignoring armor and utterly shattering your head right of your shoulders in a single swipe, and a blacked artificer armor with a skull visage helmet to scare the living shit out of the enemy, he may also instead use a terminator armor version if he's holy enough.

For all intents and purposes, just imagine a Space Marine but even more fanatical for teh Empra than the usual Space marine and has a good enough oratorical skill to make his brothers stop bitching over the fact that they just lost their nuts, everything below their torso, their arms and all other body parts to pick up his knife then charge that Bloodthirster and stab him right in the balls because godsdamnit that's how you make the Emprah pround.
