In the 41st Millennium, The Imperium is slowly recovering from the devastation of The Great Treachery in which the Emperor of Mankind was wounded and incapable of leading mankind. Without his leadership his sons and followers have attempted to govern the Imperium in his stead.
The Imperium is a loose collection of vassals, allies, and direct territories spread throughout the galaxy. For any one who is not the Emperor of Mankind himself, the Imperium is too vast for one man. The Thousands of thousands of worlds are instead split among a collection of pseudo autonomous states all of which answer to Magna Terra. Loosely The Imperium's government could be divided into 4 "spheres" of governance: The Regency government, Suzerain Government, Terran Government, Segmentum Government.
Suzerain Government
At the Suzerain Level The Imperium of man is "First Among Equals" with its "Allies." These allies are considered to be sovereign in their own internal affairs united in a personal union under the Emperor of Mankind, who they recognize as their sovereign lord. With The Emperor in dire health, these nations can be ordered to act on behest of the Triumvirate.
Each of these nations also have a representative at the high lords of Terra and as such can both influence and be influenced by them.
Adeptus Mechanicus
TBA. But its essentially just the Vanilla Mechanicus
Royum Ultramari
Proud, petty, and zealous warriors; the Realm of Ultramar was granted its independence following the devastation of the great treachery. While never reaching the heights of its past under the the Divine Aurelian, Roboute Gulliman, they have rebuilt themselves into a chaotic yet vibrant collection of nobility, free space marines, and religious orders. Their navy and shock troops have been invaluable to the Imperium's War effort.
Curellian Socii (Wuni Enclaves)
A Rump State whose existence is owed to the permanence of government institutions and titles. Origionally it was the Tributary name of the T'au conquered and made subject by the Imperium in M36. However since then the Revolt of the "Ethereals" in M39 saw nearly all of the T'au break off from the Imperium's control, claiming full independence. What reamained were a few backwaters who cling to the Imperium's protection. These planets consist mainly of Former Water Caste dissidents and revolutionaries and Earth caste refugees. Mockingly called the Wuni (Mud caste) by the other T'au, the Curellian Socii have attempted to build their ideal casteless state in the shadow of the Imperium's benign neglect. They have been relatively successful as backwaters became vibrant worlds sharing a peculiar blend of Ultramarine, Imperium and archaeo-T'au culture.
Grand Macharia
A creation of the Regency government when conflicts between The Great Conqueror Solar Macharius and The High Lords of Terra came to a head. Macharius was granted a portion of territory he conquered to govern as a fully independent nation, provided he provide a significant force for Sanguinius' war effort. Grand Macharia represents the frontier of the Imperium and is a military state.
The Regency Government
Overseeing the governments of Terra and their Suzerains, the Regency government acts on behalf of the Emperor himself, and attempt to continue his mission despite the loss of their lord. The Regency steps in to override and "assist" the Terran government.

Terran Government
The Government of Magna Terra who govern the affairs of the entire Imperium, checked only by the Regency council. This is where the majority of the Human government is held. The Government is a mixed oligarchy with most representatives selected based on their own internal processes.

All non Legion members of the Adeptus Astartes answer to The Lord Gulliman. The Lord Gulliman in turn represents them to The High Lords of Terra. By design, the Lord Gulliman regularly butts heads with both the Legiarch Horus, and Lord Commander of The Astra Militarum.
The Tribunii
The Tribunii watch over particular interest groups. Often representing the members of the Imperium that would otherwise be cast aside. The Tribune do not have lawmaking power, but they do have the capability to veto any law or directive made by the High council.

The Legati
Represent the representatives of autonomous suzerains to the Council. They have limited voting and veto power (usually when pertaining to issues regarding their particular realm). What they do have is speaking authority, and as such they can somewhat influence proceedings.

Represents Mars' capacity as a forgeworld and is also Diplomatic Liason between Mars and Terra

Segmentum Government
These Lords ultimately answer to the High Lords of Terra, but provided that they pay tithes and troops, have autonomy in management of their segmentums.
