The 40K universe occurs in the 41st millennium. The Horus Heresy occurred approximately in the 30th millennium. So what happened in the meantime? A lot actually.

Word of the divinely inspired messages spread like wild fire through the Cult Mechanicus' sub-sects, and also spread to the Iron Hands that were closely allied with the Mechanicum. However, when the messages were supposedly translated to make references to future overthrow of Mars and the fusion of the Adeptus Mechanicus and the Ecclesiarchy, Mars promptly decided that they had enough and bombed the planet of Moirae out of existence.
